I know what you mean–a lot of the mega-sites don’t show all of the low-cost airlines. For those, and are good for tracking them down. I noticed these right away:
from Prague to Dubai
from Dublin
from Frankfurt
Kelkoo has a good flight search from most countries in Europe. Just click (or scroll to the bottom of that page for other countries). Their flight search covers many European sources in one go.
